After flipping my videos, why are thy just a rectangle box?

after flipping my videos they are just a rectangled box

a lot of my videos taken from my samsung galaxy s3 were sideways when i viewed them from Windows 7 pc. i used a free program called Free flip and rotate to flip them to correct side. however they are all now a Rectangled vertical box. my question is how do i get them to correct ratio so they are horizontal and square not a rectangled mess. thanks in advance.

Free flip is not a listed app on the Playstore. Where did you get it?
Or, what is the real name? Can you give a link to it, or show an icon?
