Does BoomSound still work if I have my headphones connected through Bluetooth? I'm wondering because I was going to buy some Bluetooth headphones.

No. Bluetooth relies on drivers and amps built into the device. Not the phone. If you get a good pair of BT headphones, you can supplement with an audio equalizer app.
