Looking at getting a Chromecast to replace my HTPC. I almost exclusively use my HTPC with VLC to watch 1080p TV shows. Can I stream 1080p mkv files to my TV instead of the HTPC? Does the DD 5.1 audio go over the HDMI properly?

I would use my normal desktop PC to stream and get rid of the HTPC if this was possible.

VLC is working on supporting Chromecast for iOS, Android, and desktop. https://forum.videolan.org/viewtopic.php?f=36&t=119120&p=403349

So, currently no, but in the near future. The iOS version is supposed to be done first and could be ready as early as this month. No estimates for the Android and Desktop versions.

In the meantime, you could use Plex if that appeals to you.

Check out a Chrome extension called Videostream. I use it daily, and yes 1080p works fine. Plus there is an app for your phone to act as a remote of sorts.
