Cleaning up SD Card

I have a lot of junk on my SD card that I would like to clean up. I have copied all the folders and files to my PC and would like to delete my SD card and copy back pictures, videos and music to the SD card. Is there any problem doing this? Are there any system files on the SD card? Anything else I need to restore? Also I have a clockworkmod folder (obviously for the CWM recovery) on both internal storage and SD card. The folder on the SD card contains 4Gb of files (Nandroid BU maybe?) and the 1 on internal memory is 21Mb. Anyone know why and can I dump the contents of the clockworkmod folder on the SD card? 4Gb is a chunk of my 32Gb SD card. Thanks.

Yes as long as both locations have the same data.
