Ok, I'm not sure this is a TB issue, but I searched other threads and haven't found an answer.

My TB was activated today and the VZ rep used Backup Assistant to restore my contacts. Then apparently google added contacts. THEN FB added its contacts. So now I have 3 of each. How do I remove Backup Assistant and fix the problem? I removed dups from my gmail/contacts - but IDK how to sync it to the phone to fix it there too?

Unfortunately once backup assistant is turned on there's no stopping it and it will always run in the background.... one of the reasons I hate it and prefer using Google to sync.
You can either do a factory reset and never activate it again.... if your contacts are already backed up with Google or....
To save you the headache:
1) Be sure to have all your contacts backed up to your Gmail account. Check online before proceeding to step 2.
2) Log into your My Verizon account. Go to the contacts tab, sort by list view and select all contacts. Delete the entire list. There's a deleted contacts tab as well. Select that and delete anything that's in there.
3) Go into your Thunderbolt settings tab, select applications, manage applications. Do not sort or filter, allow list to populate. Select Sync Service, (icon resembles backup assistant icon) select clear data.
4) Also in manage applications scroll down to backup assistant, select clear data. This should do it.
5) To verify backup assistant is now disabled, select settings, accounts and sync, then under manage accounts, select backup assistant. You should be looking at a license agreement screen.
Don't activate it again.

For duplicate Google and Facebook contacts:
You can manually delete the duplicates or manually link the duplicates.
Linking duplicates:
Go into contacts.... long press on the contacts name.... view details.... menu...link. Once you choose link you can go through the contacts and select the duplicate to link to.

Facebook automatically uses its profile pics for your contacts. If Facebooks contact names don't match your Google contact names it will create duplicates.

If the names do match.... you will get a popup notification asking you if you would like to merge contacts..... much easier as it will automatically merge/link all the duplicates for you in one step.

That was helpful - the link fb thing didn't work...I link some, it works, some don't recognize the match between the names (so it doesn't even have a FB contact), hence nothing to link. And then other times I go through the link process and it doesn't do anything.

Also, I never got the license agreement, so I'm not sure that part worked either...but I cleared everything....

Under the settings for contacts I checked the box that only shows facebook contacts with phone numbers on them too..so you don't have a million people that you dont call in your contacts

How do you do this? I can't find the settings when I am looking at my FB contacts.

People - Menu - view- and the very first box says "only with phone number"

This took a lot of the clutter out of my contacts..but it's under people not facebook

I have a similar problem: I have a lot of duplicate contacts on my phone, but none in my GMail contacts online. I would have to guess this means the phone isn't syncing with my online contacts. Could this be because I have uninstalled GMail (I use K9 Mail)? Is GMail required for syncing?

You don't need to be using the gmail app but you do need the gmail account synced under... Menu.. Settings.. Accounts & Sync.. and check the box to sync contacts under the gmail account that you keep your contacts with.

Before I can suggest anything else, you need to check where the duplicates are coming from.
On your phone.. Go to.. Contacts.. Menu.. View.. and under "options" you will see all the accounts being used. One by one, check each option and see where the duplicates are coming from. If you're going to be using Google to store & sync your contacts... which I recommend... then you should only see contacts listed under the Google account(s).
