Stock ROMs always overwrite your custom recovery (CWM). So dsuppa, if you gonna flash stock 4.0.4 ROM, you might have to install CWM again through ROM Manager or delete/rename the stock recovery image if you want to access CWM recovery instead of a stock one.
On a side note, I'm running Codename Android on my Nexus S, gotta say, it's one of the best, if not THE best ROM I've ever tried. Had it for almost two months now, very stable, never had any crashes, fast & smooth, has all the options I need. Definitely worth checking out!
