I have a question. When Google releases the AOSP for Honeycomb and the full version of it is placed on the Nook Color, will software upgrades and such happen OTA or will they always have to be pushed to the NC via SDcards, adb, or other such methods?

Most likely via SD Card or adb. OTA implies a installer and a support infrastructure. Since Honeycomb is unsupported and a port from developers that contribute via XDA-developers.com their support infrastructure is limited.
