I am trying to set up my email address manually as when I tried to do it it told me that my email address couldn't be authenticated. Can someone explain the differences between these for me and which of them work for Hotmail?

IMAP syncs all folders, while POP3 only syncs the Inbox. IMAP is generally preferable. See here for a more detailed explanation: IMAP vs POP3

For Hotmail IMAP settings, see here: Set up an email app with Outlook.com - Outlook.com Help. I believe the settings for Outlook.com work for Hotmail.
