Clockworkmod recovery has been updated for the thunderbolt and its supposed to fix this issue but I haven't tried since I almost never turn my phone off. The newest recovery is 3.0.2.5

You may want to go ahead and check the erase current recovery on flash in the options and clear your download cache by hitting menu button on main screen of rom manager and then update. I don't know that you have to do this but it was recommended when having trouble with the older recoveries

I can now confirm that the update does fix the issue!

I can confirm that this is not true for all phones as I updated to CWR 3.0.2.5 and my phone still boots into recovery when shut off. Not a big deal for me I rarely shut my phone down, but it is still affecting some phones.

As stated earlier in this thread, this update was for HTC phones in general and not specific to the TB. So it may be working on some TB's and not others.
