I am having the same problem In fact Isyncr doesn't even see any sd cards (/mnt/sdcar or /mnt/extsd)
I wrote to them and still wating for a response..
Here is what they said:

So if you go into Tools -> Settings -> WiFi Policies, do you see an option at the top called Default Storage or no?

Subject: Cannot set default /mnt/extsd
I have your app on my phone and tablet (I am a paid customer)
For some reason, the available /mnt/extsd (or any other sd media) is not being shown as an option to set the default sync to option.
I have root on the tablet.
The only way I can sync is via USB and running isync.exe from the extsd drive from my windows pc.
Do you have any suggestions? I would prefer to do a scheduled Wi-Fi sync on the tablet instead of the manual process.
