malware, rootkit, bloatware or poor service?

Same day I got my refurbished samsung s9+ gaxaxy cpu Temps reading at 94-95 degree farenheight without using any apps or charging.

Hours later several apps were installed without user permission. Apps I never use. Despite turning off all permissions and having no cloud backup or link to any other device.

Was able to uninstall new apps but worried and wondering if I should send back to manufacturer.

Could it be a malicious rootkit, or did repair team miss a defect, thermal paste etc?

Welcome to Android Central! There are many reasons for the phone's temperature to rise, and the vast majority have nothing to do with malware. Since you just got a phone that's new to you, I assume you spent some time setting it up, including system updates and app installation. That all takes a lot of power, and can contribute to heat.

Also, if your cell signal and/or wi-fi signal are weak, that can also contribute to heat.

Which apps that were installed without your permission are you referring to? Keep in mind that certain apps might come along with system updates, either from Samsung or Google -- they don't need to ask your permission to do this.
