Ok, here is the deal. I have the amazon appstore downloaded on my phone, as well as the marketplace (obviously), and appbrain. Appbrain is usually pretty good about letting me know that there are updates. I have 2 apps that are currently due for an update. The only issue that I am having is that they were purchased through the amazon appstore, as part of the free apps a day program. I can't update them through the market, and the amazon appstore is not telling me they are due for an update. Do I only get the app for free initially through amazon, and no updates? Is there anyone else out there having any issues like this?
 
I think the problem is that Amazon checks all the apps they put on the store so they have to check the updates also. I had the same problem with angry birds seasons Easter update. It came out like 2 or 3 days after the android market updated it. So if you wait a little bit it should show up.

I have the same issue on my Dinc with Collapse! that I got from Amazon App Store for free. AppBrain wants me to pay for it before it will update.
 
Yeah, I think that this is when we actually begin to see fragmentation. Apps purchased in one store are not universally owned, so updates have to come from each entity. I wish that you could just buy the game from any market and have the Android Market accept it and update your apps accordingly.
 
That's why avoid Amazon, other than the free daily apps, if I see something I want I go get it from the Market. The other issue with Amazon is that unlike the Market which will redownload and install all your apps automatically if you were to root or get a replacement phone, on Amazon it will give you a list, but (unless I'm missing something) you need to download and install each one manually.
