This happens to me all the time when using the speakers with BeyondPod. I get a clicking sound. It sounds to me like what happens to digital audio when the output buffer isn't kept full, causing a tiny gaps in the output waveform that result in click sounds. It happens a soon as I turn off the screen and stops as soon as I turn on the screen. Doesn't happen when I stream through my A2DP bluetooth headphones.
I believe it's a software problem. The phone goes into a low power state when the screen is off and this low power state slows down the CPU enough that it doesn't feed the audio output buffers reliably enough. I expect that an update will solve this.
