format the card using the phone, then put the file on by connecting the phone....

In order to flash a new radio to get to 2.xx does the SD card have to be formatted to fat32 even if using unrevoked forever? If so, can I copy my SD card files to my hard drive and then copy them back over once the SD card is formatted to fat32? I just want to make sure I don't lose everything on my SD card (music, photos, etc...) and can't get it back.

yes, the phone doesn't like anything but fat32

I did the file drop and swap like that, and it worked fine. So if you are asking if you can copy off the card, format, and then move back, yes. Its changing the filesystem, not the data itself. Although when formatting you lose all your data, but by moving it to the computer, you're gold.
