Blue USB ports (often designated with SS [SuperSpeed]) are usually USB 3.0, which support higher data rates and new power management features (ex. certain ports can continue to supply power while the host device is off). There may be compatibility issues trying to use USB 3.0 ports, so it's recommended that you stick with USB 2.0 ports (the black ones).
