I finally found something I didn't like about my Moto X - I couldn't choose music or a ringtone for an alarm tone, nor messaging alert. My previous HTC phone would let me choose from all.

For custom ringtones, I copied a folder full my preferred MP3 ringtones to Storage/Media/Audio/Ringtones. There was already a Notifications folder in the Audio folder. Neither the stock Clock Alarms nor the stock Messaging app would pick these up for tone choices.

For Alarms tones, copy your preferred tones to Storage/Alarms
For App tones, copy your preferred tones to Storage/Media/Audio/Notifications

This worked for me.

Maybe you could use a third party app like zedge to set up your tones.
