So after doing a fresh install of JB 3.4 from Code Name Android 1.6 I was about to do a restore all on TiBu, is this actually a good idea or should I go app by app for user data that I actually want to bring forward and install each program new from Google Play?

Concern is will TiBu bring back settings or system files that it should not? Thoughts?
 
Restoring most user apps and user app data is fine. Don't restore any system data or google app data. You'll be good. :)

Excuse my ignorance as I've done it the long way each time I've flashed thus far, but I plan on using TiBU once AOKP releases a JB rom. So does TiBU give you the option to deselect system data and/or google app data or must you go through them one by one? I have the free version but I'm going to pay for pro before I flash (mostly to use drop box). Thanks.

Just use the Batch option to backup all User Apps and data, don't do anything with system data. On the new ROM, use Batch Restore user apps with data, unselect all, and go manually through the list choosing apps you will restore with data. Most are usually fine, but some Google apps might have been included and you want to make sure to avoid them. After that batch is done, you can run another and select App Only without data, at which point you can restore everything else you want.
