How to turn off screen overlay????

Some apps that were working that now, suddenly, need me to change the "screen overlay" off. It includes a link to settings. There is no way that I can find to turn it off overall, and the app that needs it turned off is not listed to turn it off individually.
I am going insane trying to figure this out. It's like this things doesn't even exist, but it's messing up my apps.

Settings... Applications... Application manager... More... Apps that can appear over.....
This will give you the option to turn off overlay permission on an app by app basis....
