you don't have to disable the lagfix if you're flashing another Voodoo kernel. I've flashed back and forth between Voodoo kernels from Adrenalyn, Kaos and JT without ever disabling it.
ok. here is a little clarifacation on cwm colros and what not.
if i flash red over green and i do not have a voodoo kernel, and apply update.zip, in red, cwm is now green and red is gone until i reflash.
if i flash red over green and i do have a voodoo kernel, then apply update.zip in red, i get green until the next time i boot into cwm, then red is back.

Keep this going I'm still a little fuzzy lol. All I know is my experience when I tried to root using the easier red CWM method in the stickies here it worked but my phone would wipe itself out on every reboot. I think since I still had the update.zip on my SD card from my previous setup it may have screwed things up, red CWM eventually disappeared.
EDIT: Just flashed a new boot animation from ROM manager, worked just as before no problems. It looks like dispite my first attempt with red CWM it lives aside green CWM seamlessly. Now when punk.Kaos finishes up his Froyo build I'll be set
I would just use green if you have a non-voodoo kernel and use red if you have voodoo. No real differences other than voodoo options. I have seen on red CWR there is no back to previous menu option. I had to look at my CWR cheat sheet to see that the search button takes care of that.
I have not done done any back ups or restores at this point though. I assume that once voodoo is removed, a non-voodoo kernel is loaded, then a previous non-voodoo backup can be restored in green CWR. Same would true once a voodoo kernel is loaded then a previous voodoo backup can be restored in red cwr.
I gave this a try and am happy I made the switch. The phone is a little faster now but not significantly. I'll see how it goes this week.

What kernel are you guys using? I have tried the test 2 and the 1/21 - test? kernel of adrynlyne's and have notice some heat and battery loss since moving to voodoo. The non-voodoo test 2 was awesome for me.
Test 6 is the 1/21 voodoo I am currently running. I thought most the updates after test 2 were for the cd issue that I never had. The voodoo link in JT's thread on xda is down right now. I know all phones are different so I am looking for that magical voodoo kernel that likes my phone.
