So I guess my biggest question is about the desktop. I see the quick links on the bottom task bar (chrome, gmail, google search, YouTube, Google Docs, and the Apps menu.

Question: Is there a way to edit that?

Second is the large desktop screen itself, can I put apps there? Organize folders like on my Note 3?

Sorry newbie Chromebook user. Thanks for any help!

As far as the quick links to the web apps, you can edit them. To remove them, just drag them off of the bottom bar and they will disappear. To add them, drag from the app drawer to the quick links bar. You can rearrange them by dragging as well. Hope this helps. I tried dragging them to the desktop screen, but it didn't work.
