I am currently running a stock rooted ROM (3.70.651.1, I am not sure if this is the correct way to identify a ROM) with a (2.6.32.27-netarchy-toastmod-4.3.1-cfs-havs-nosbc) kernel that I flashed. When the new rooted Gingerbread ROM becomes available here and I flash it to my phone will this automatically replace the current kernel that I have installed now?
Yes
Also will amon ra be able to be used to flash this new ROM and if so will instructions be available on how to do so?
Yes
Another question I have is I haven't rooted my wife's phone yet...will that phone be given the option to NOT except the new OTA download of Gingerbread when it becomes available next week so that I can still use the current methods of rooting a 2.2 phone? Is there an option that I need to turn off so that it doesn't automatically except the new update?

I rooted my EVO with unrevoked. I think i will wait for the rooted version of official Gingerbread. But I have no clue how to install it once it comes out. Can someone help me understand how to do that? is there an app that I need to install to be able to load a ROM?
Will this update include an updated version of sense?
