Phone takes 5 Minutes to boot

Have you been dirty flashing recently? That could be the reason. JB introduces some extra system checks and dirty flashing may initiate these checks. Try a clean install (if you haven't already) and see if that helps.

This. Also, consider flashing the JB bootloader. It may be placebic in effect, but it still helps :).

i just tried a clean install and I'm still having the problem. I also flashed the JB Bootloader

Your first boot after a clean install should take a little longer than usual. Did you boot up a second time and still had to wait 5 minutes?

Also, just was wondering how you did you clean install?
 
Yea I rebooted a few times and its still taking forever. I booted into recovery wiped data wiped cache and delvik cache , flashed the ROM and kernel.

I've been on 3 different Jelly Bean roms.. All clean flash.. This last one I totally wiped my phone (completely.. everyone on SD).. and it takes a long time to start... Sometimes it is stuck on the Google Screen for like 3+ minutes.. Once it goes to the boot video (aokp) it usually starts up soon. Really annoying for me since I carry extra batteries, and it takes a while to start back up when I switch them out.
 
Any fix on this? I'm having same problem after installing latest build tonight.

If you don't have the JB bootloader grab that and flash it.. Otherwise sometimes it just happens regardless, but doing a clean flash will probably reduce the possibility. Last week I had a couple times rebooting where I was on the Google splash screen 5 mins or more. Since clean-flashing AOKP everythings been solid tho.

OK, cool. Can I just reflash the ROM I downloaded or do I need a fresh download? Also, do I need to wipe everything, dalvick, etc or just flash ROM? When should I install jb bootloader? Thx a bunch !

Wipe everything. Clean download, check MD5.

Install jb bootloader first, then rom, then gapps.
