All I see in that message is a warning saying that it thinks that your device doesn't support that file type, and that it may not show up in a view other than "my files". This is the same basic style of message I was getting with PNG files on my S4.
Point is, have you actually hit "yes to all" and followed through with the transfer over USB? If so, can you not play the FLAC files?
if you have just exited out of that message w/out trying to copy the files over to your phone, then you SHOULD give that a try and see what happens.
My guess is, if FLAC is supported on this phone (which others say it is), then this is just a "nag" message that you shouldn't be getting, and will just have to always hit "yes to all" when copying FLAC files to your phone over a USB connection.
