Updated Apps Being Removed From Their Folders

I have my app drawer organized with folders. Lately, as individual apps are being updated, the app is removed from its folder and placed back in the app drawer. Usually it's not a big deal because it's only like 2 or 3 apps, but I woke up this morning and there were 17 apps that were in the app drawer instead of in their folders. Not the worst thing that can happen, but it's annoying.

Using Nova Prime launcher/AT&T/Lollipop.

Anyone know why this happens or how to stop it?
 
I have noticed this before too, not with all apps but some of them. My best guess is that when some apps are updated the previous version is first uninstalled which removes the icon from the system tray and folders. Then it installs the new version which puts it back in the system tray only. Kind of annoying.
 
I'd monitor which apps are doing it and send an email to Nova's developer to see what they have to say.
 
I too have found this to be happening but noticed that it seems to be the Amazon Apps that it is happening on a consistent basis. Google Play seems to be ok for me
