People say not to judge the battery until you've had it for a week or two and maybe it will start to hold a charge a little longer. What is it that the phone does with the battery during initial use that positively affects the battery life down the road?

AFAIK battery break in does not occur in modern devices. What is going on is the software is adjusting to your use patterns and how it calls on the battery for power.
