I was in the same boat. I know the update we did threw everything off. I know what I am doing, and have done things like this on my OG Droid and Galaxy Nexus. Clockwork mod just wasn't working right with my tablet.
I went back to stock, and rooted. I, too, will wait for a recovery from clockwork mod before I proceed.

Silken, is your super boot folder on the desktop?
If so try this pls
~/desktop/r1-nexus7-superboot/ fastboot-mac reboot devices
~/desktop/r1-nexus7-superboot/ fastboot-mac reboot bootloader

I'm still getting the 'is a directory' message come up.

Don't worry its Fine. Use the volume keys on the tab to power down
Or, now gthat it says is a directory, you can try this again
./adb-mac reboot bootloader
Got this:
* daemon not running. starting it now *
* daemon started successfully *
error: device not found
Am I ok just to power it off and then switch back on using the volume keys?
