I downloaded the new Google Play services and still have the same issue. Turns out that it's the new version Gmail is what's disabling the Smart Lock feature. The only solution would be to roll back to the factory version of Gmail for the Nexus 6.
That's the only solution that has worked for me so far. Everything else doesn't.

Very strange, when I had 7.0.99 and uninstalled updates of gmail, it worked for me, too. But with new play services it is no problem for me to update gmail.
