Not sure if this helpsanyone.
But i fixed this problem by being root of my phone and removed Knox notification.
I have retarted my phone and no longer get the message.

Note: This will remove any notification from Knox so you will no longer recieve security messages.

I had this after rooting 4.4.2 with Kingroot, which puts SE into Permissive mode. Knox sees that as a threat and keeps alerting whenever rooted permissions are used.
Used Link2SD to uninstall Knox.
No more alerts.

I have exactly the same problem and don't know how to fix it, I thought it was because of the pokemon go app but after reading all these comments on this site it must be something to do with the latest update or something
I freaked out when I got the message because I thought someone was trying to access my phone or something such a relief that that's not the case,
I just hope they fix it soon.
