I'm going to list mine by non-rooted and rooted.

NON-ROOTED APPLICATIONS (aka you can run in stock config):
- HelixLauncher - IMHO the best "HOME" replacement. 4 changeable icons on the bottom, and a very quick and efficient launcher. Allows up to 7 home screens (up from default 3) and stable. I've used quite a few, and this one blows them all out of the water (including Home++ which I came from).

- Facebook App - I'm sure everyone runs it, almost, by now but the main reason I list it as a "must have" is because of it's contact syncing. Just about everyone on my FB are real life friends/relatives. So most of their #'s are in my phone anyways. The FB app allows me to keep their "contact images" always updated w/o my intervention. This is nice because I don't really enjoy manually adding contact images, and this will always keep it updated for me. Plus the FB integration with the 1.2x update is awesome.

- Last.FM/Pandora: I love me some music, and between the two I've found that I'm happy. I prefer Last.FM lately over Pandora TBH, but both have extremely solid streaming. You can also add SLACKER to it, but I rarely use it.

- Handcent SMS: An amazing SMS/MMS application that lets you get various styles to your MMS/SMS and a lot more customization. I personally make it look just like the Android interface but I use the customization to make it feel more "integrated" by changing the background and Sent/Received colors. So whatever my theme is the SMS/MMS client has a more unified/integrated feel because of it. You can also change the LED blinking color, and the indicator on the top of your phone. NOTE: Make sure you disable notifications in the stock client when you use this or you end up with both.

- Opera Browser: Extremely fast browser. Lacks Pinch/Zoom but a minor inconvenience IMHO for the faster load times since it displays the page before it loads the images associated. Lots of settings too to tweak if you wish.

- Beautiful Widgets: Clock/Weather app, with various other little cool features. The best one out there IMHO with a broad selection of available skins and options.

- HTC Keyboard: Just what it sounds like. I prefer it over the stock. I also recommend SWYPE, but I've been using the HTC keyboard more and more.

- SMS Backup & Restore/Call Log Backup & Restore: I wipe my device constantly for new ROM's so being able to backup my SMS and Call logs is nice. Even if you don't root your device it's nice if you like to tinker since you can restore if you decide to wipe.

ROOTED APPS (Must have Root access)
- SetCPU: Allows you to change your CPU speeds. You'll need a modified kernel to achieve anything outside stock, but I have mine set to 1.25ghz right now and it FLIES! A must have for any gadget tweaker.

- Root Explorer: File system explorer that lets you view the actual device's hidden folders. Extremely well setup, powerful, and so forth. Great if you like to change your boot screen.

There's probably more but I just did a full wipe on my device, and I'll need to put everything back on to add to this list.

And these are great to have, I use them frequently, unlike a lot of apps that get downloaded and then forgotten:

TubeDownloader and mp3Tagger is a must have for anyone who uses their Droid as their main music player.
