ok so took battery out and restarted in hboot. Updated all files and now I is be rooted. Thanks bro.

I had this same issue. I also did a battery pull, restarted in hboot and updated the files. #7, titled "TP" resulted in "bypassing", everything else updated fine. My hboot says "S-Off" but I am unable to open "root" apps. I DL Ti and tried to get busybox but I get an error that says I'm not rooted. Help, I need to get to bed but I want/need to do this!

start the program again and option 3. start from after upgrade.

Unfortunately, I got impatient and started before you replied. I started from the beginning, step #1. It looks like I'm rooted now, except, I DL Rom Manager, flashed CWR, and tried to "Fix Permissions". When I did, I got an error message that says "An error occurred while attempting to run priveleged commands!" RM was granted superuser permission when I opened it. This is not my first root attempt. I've rooted and SBF'd HTC Eris, OG Droid, Dinc and Droid X, all with success. I've loaded numerous Roms on all these phones and I have used the "Fix Permissions" prompt numerous times. Is something wrong? Everything else appears to be working, but to be honest, I haven't tried every root application yet.

try downloading titanium backup and hittting problems and get busybox update.
beyond that i dont know what else may be wrong, i would look into this thread, and perhaps ask there

Since im not keeping the phone much longer i wanted to work on the auto root as much as possible so i have not looked into anything else involving rom manager and clockwork.

So this is what I did. I DL the files but the Auto Root File is not a zip file. I searched this thread and subsequetly downloaded a trial version of WinRAR. With the WinRAR program I saved the Auto Root file into a folder on my desktop. From the folder on my desktop, I navigated through the Auto Root folder until I found the "Run Root" application. I double clicked that and followed the prompts as you indicated on your posts and in the ADB instructions. I completed the entire process with no problems but I did not have root when I finished, even though I had "S-Off". I re-ran the program from the beginning, Step #1, (I did not start at Step #3 as you told me to do because I started before I read your response). However, this did the trick! I AM NOW ROOTED!!! I'm not sure what the problem was but I DID see "#7 TP bypassed" on my phone, during the upgrade process. I saw this both times but I'm not sure if that had anything to do with my failure the first time. Anyway, this is a great APP and I would recommend it to everyone on a TB! I will be donating later today! Can't wait for CM7! I've tried numerous roms on my OG Droid, Eris, DInc and DX and by far, CM7 is the best and most stable for me! I love the Android community! Have a great day!

thanks for the run down , you are able to have S-off and not have root, and the TP bypassed is normal in both cases.....it sounds like you lost connection at some point in the final steps and it didnt move the SU files into the proper place. so everything you described was normal. congrats and thanks for the input i will be using it in the next couple versions of this app Thanks so much for donation although not necessary it is always appreciated. Let me know if there is anything else i can do for you, i may not know the answer but ill try my best to lead you in the right direction .

Couple questions I have from reading thru, I'm coming from an X and I've never seen the term S-on and S-off before, what are you talking about? Also can you .sbf a thunderbolt or is that just a motorola thing?

S stands for security, S-on=security on or off respectfully......sbf is a motorla thing , HTC has RUU which is flashed from a Fastboot which is a type of recovery
 
Well I can confirm the auto UNroot works well. It does leave the PG05 file on the SD card though, which can cause headaches if stuck in a boot loop.

good point i can have it removed before its,done, ill do that later tonight as im working on autoroot Alpha version 2, im trying to finish it before i go to sleep

Ya I just remember to erase it once I'm booted back. I don't know how you'd prompt adb to erase it once it's completely back to stock.

i can instruct at the end of the script to reconnect after returned to stock and press any key to continue , and the last command would be to remove that file
