The first contains a boot loader. It is recommended to flash that package unless you already have the 4.0.4 bootloader

So thats the "JellyBean" bootloader that I have been reading about that 'should' be flashed prior to a JB rom to hopefully prevent problems?
Sorry, noob question. When do you flash the bootloader? The OP makes the process sound scary and the steps seem to only address the radios.
Do I follow the steps like I would to flash a ROM? Does it get flashed with a ROM or at anytime? Does it make a difference if I don't flash it? I flashed the leaked 4.0.4 back in May so I should have the radios.

Flashing a bootloader in recovery gets: md5 check to be safe, then clear cache and dalvim (optional), then flash zip: pretty much the same as a radio. Just make sure the file is complete (md5).
I would do it separate from a ROM flash just bc, but you can do it then flash a ROM if you wish.
What benefit is there if I am seeing no issues now?
