A couple of comments to things I've found with TER.
According to Consumer Reports (they're the ones that don't take ad money) - batteries that are lithium based should not be run down completely. This used to be the case, but now running a battery all the way down and then charging it prevents compete recharging. Although with the way batteries are now, even this isn't that big of an issue.
Another aspect could be the launcher used with the TrulyEpicRebirth. Under the original Epic I was running GoLauncher. I liked it but heard about ADW Launcher Pro and bought it. With TER, I found that it could be part of the problem with my battery, but worse still, I don't find it as useful as GoLauncher. So I went back to that and my battery life seems to have improved. At least slightly.
I also had to do the GPS fix version 4. Doing so wiped some of my programs and default settings, so I'd do it right after installing TER. Prior to the fix, Google Navigation showed me 80M from my actual location and I disliked the voice on Sprint Navigation so I didn't use it. Now with TER and the fix, my GPS is right on target - even showing me a street view of my house when I arrived. And now no Sprint Navigation. I haven't tried a new voice for Google Nav, nor am I sure if there is one. I'd like one.
I'm using Market 2.2.11 and I too have a problem with my apps. My paid apps show, but many of my free ones didn't. PULSE was working just fine, but it didn't show in the apps store. So I re-downloaded it, which required me to redo my settings. Then I found that if I cleared my cache and saved my settings my other free apps were saved.
When I first did this I had an issue after about two days. My whole system shutdown and wouldn't even give me the home screen. I had to do a complete re-install of the system. I hadn't used Titanium or another backup system so I wouldn't know if those would have worked at that time or not.
I do wonder about making screen shots. I'm unsure if there is an app or if there is a key stroke that does it.

Is there anything that we do to avoid the Sprint update if it's over the air? What would happen if I had to take my phone to the Sprint store? I'm unsure if rooting it voided the warranty, and I'm not about to get into that aspect, but if there were an issue and I needed to take it in, should I restore it back to factory conditions?
